This is how this has always worked. We also pre-filter to Category\Subcategory when adding Alternates to products. In our next release (v17, slated for August) we have added two new Project Settings so you can choose the behavior.

Seth: Hi Seth, replacing products always used to provide the entire catalogue (at least for me and apparently Travis as well) so I don't know if the pre-filtering ever worked up until one of the releases that Travis is highlighting. Glad to see that you're implementing the ability to choose.
